My wife and I have primary residence in different states now, one is California. How do we handle taxes?
How do we file a married federal, but separate state income taxes with paying double in both, especially California which is a community property state?

- If you file married jointly for federal, you need to file jointly in both states. The states will give a credit for taxes paid to other states. The state returns will ask if you are a full time / part time / non resident. There will also be a line asking how much tax was paid to other states. My wife and I file two states every year. (Live in IL and work in MO). You don't end up paying double, it just gets split up between the two.
